I hope this is a dumb question

So, I found a s300g off a John Deere in the upstairs to my garage and had it rebuilt. I get ready to swap it out, but it will not fit my exhaust manifold. Will a second gen. exhaust manifold fit the s300 or am I screwed?

no the second gens are the same, is it too big for your manifold? If it's a T4 flange you can buy an adaptor on ebay, or get a T4 flange manifold.

The turbo you have is probably has a t4 flange whereas your manifold is a t3. You got a couple different options get a aftermarket t4 manifold or fab up or buy an adapter
90 W250 reg cab, Modified knuder valve, reversed reciprocting dinglearm adjusted, High volume flux capacitor,upgraded whirlygig, A clutch and a hitch
93 W350 ext cab dually, getrag and a few adjustments

I am 99.9% sure that all years of cummins engines used in trucks from 89 through today all have the t-3 flange.
Sold 91 now-intercooled W250, 388WHP 923WTQ on #2 only 423WHP 968WTQ on meth 0% correction.

everything has t3 except the 6.7
93 w250, a518, holset he351, ddp 75hp inj, 4" turboback, denny t stg 2, piston pump, pdr pump, 3rd gen seats, ps intercooler
