New seals, good oil in diff, Bearings looked ok when I checked them a week ago, only the outer bearing got cooked. Can't find the retaining nut but the bearing race is still in place and the threads were not damaged.

Theories?

Locking retainer? Jam nut to locking ring not tight enough? That did not make your day for sure.. Sorry to see that kind of thing..

2 theories, you either cut the wheel seals putting them back on when you checked the bearings, or you didn't jack each side of the rear up and let it sit to get the oil out to the wheel ends after having it apart, and the bearings ran dry.

The last time I had mine apart I actually packed the wheel bearings, and I know the manual doesn't say to do this... Anyone have any comments on that?

Some people do it that way. I have done it that way before. I usually have a quart bottle of gear oil with a squirter tip on it. Just fill as much as I can then put the axle in.
