From my understanding they were having problems with certain models but have been taken care of (this was about a year ago)
89 RC on shortened 92 diesel frame - NV4500 w/dual disc/4.10s on 37s. - Self built pump, "hot screw", lots of timing, True high volume low pressure lift pump, 62fmw/68/.7gated, 77lpm SAC Inj., Studs/O-rings,- 423/1220 Mustang - 11/16/2013 http://www.TheHungryDiesel.com full line dealer, if you don't see it please ask.

Ok, great. Only other thing I have to research is injector size. I'm thinking 5x.012s should work pretty well. I remember reading a thread on here about injectors sizes. I'll have to go back and reread.

Stay with bosch nozzles for sure, aftermarket cheap injectors are well.... just that.

5x12s done correctly will still be very clean, probably max out around 325-350rwhp (if no special love is done)
one can generally go up to a 5x13 without creating any dirty haze. Sometimes 5x14s will still idle clean.

Don't go 5x12s if you have a factory non ic injectors. They are about the same size and you will hit very close to 400 on stock sticks

Don't the 9mm injectors tend to crack and cause other problems? If that's true, could I just get 7mm nozzles with which ever size and use the same injector body (assuming they are still good)?

The bodies are the same, but the internals will need to be swapped over to the i/c style. The cracking is in the head...

Personally I'm not a fan of the 4 hole nozzles.

I didn't know the internals are different. I'll just have to source some 5x.012 or 5x.013 injectors. Yes I know I'll have to get the 9mm to 7mm adapter thingys too.

Ok, so going back to the turbos. I'm going to get a hx35 and hx55 for compounds. I'll do all the piping myself. But I got a few questions about the turbos.
What exhaust housing should I get with the hx35?
Should both turbos be waste gated?

I run a 12cm right now. Before I ran a 14gated and I really can't tell the difference. My hx55 is not gated.
One thing to think about it to port the wastegate opening just a little. This will help relieve some more pressure, and get your primary going. My hx55 is a 67mm comp wheel, and I'm not quite sure what size exh housing it is. I'll check here in a couple weeks when I replace a gasket.

Couldn't hurt to drill straight through the divider on the '35 when you drill out the 'gate, I would think it'll have a tough time passim all the air from that '55 otherwise.

Ok, I kinda figured the secondary one would be wastegated. Just wasn't sure about the primary.

So my transmission is on its way. Its a stock 47rh. I know its not going to hold up to 300-400hp stock. So what all would be needed for the rebuild?

I'd suggest a minimum of a shift kit/shift improver kit, and a torque converter. Those two items alone will make big difference. As far as hard parts, I'm pretty sure the planetary sets are better than the non lockup trans came with. So those should be alright. Now the shafts I'm not of. I've never ran a lock up trans, so I would t know where their breaking point is.

Single billet clutch torque converter and VB do wonders at holding the trans together. If you go triple disk, you're going to break the input/output/internals.
