I have the same pump and regulator. I have 3/4" (-12an) from the tank to the a1000. 5/8" (-10an) from a1000 to filter head, as well as filter head to regulator. 3/8" (-6an) from regulator to injection pump. 1/2" (-8an) from regulator bypass back to tank. IP and injector return stock as well.
Number one, you need to redo the tank to a1000 hose. Aeromotive recommends no less than -10an, 5/8". I wouldn't worry about the outlet hose sizes, but the supply hose size is important. You didn't read the directions?

You won't harm anything running 3/8" hose out of the a1000 and within the entire system, but you need 5/8" supply. I think it might also recommend 1/2" return hose size.
I too, ran lines according to fitting sizes already in the pump and regulator. A1000 has -10an in/out. That regulator has -6an dual outlets, -10an inlet, -8an return. The boost referenced fitting is 1/16" pipe thread in case you didn't already know.
