Ok, so in terms of engine parts, IC engines differ from non-IC engines in that IC engines have smaller injectors, a larger turbo, a better radiator design and an overdrive auto transmission. If I were to a get non-IC engine and wanted to transition to IC, would it be necessary to replace all these parts? If so, would I have to replace a manual transmission, assuming that's what I have? Lastly, would I have to adjust the timing?

Sorry for the elementary questions, guys.

You can mix and match stock parts on a system or component level pretty freely. When I put an intercooler in my '89 I just mounted the cooler (from a '94), used the stock pipes (from the same '94), the stock intake horn (from the '94), a turbo and cast elbow from an intercooled truck, and a 1st gen IC'd throttle bracket. Nothing else had to change. There's about a million ways to skin a cat.

All the 1st gen manual transmissions are the same. They are all Getrags.
